Ok, say I'm making an old, catholic church. Would there be a way to make something like a "stained glass window" type of thing? Still have it be transparent, but have different tints to the "glass." Also, if there's something you have to do IN XSI to make an object transparent (not just texture it with an Alpha Channel) could someone tell me?

Transparency (alpha channels) don't have any bearing on the hue of the texture. It's just a scaling factor anywhere from fully opaque to fully transparent. If you want something to be blue and semitransparent, then texture something blue and apply an alpha texture that's not 100% transparent.
And you can set transparency flags in XSI, but it's just as easy to hexedit in transparency flags to the exported mesh.

Wait, sorry, one more question... how do I change the opacity of the alpha? Like in GIMP, I add an alpha channel, and then it's just the same as it was before I added the alpha channel.

When you split apart the layers, the level of the alpha is determined by how black the alpha layer is.
