Why the brown colours? Weren't they just standard clone colors, only a bit affected by the lighting?

You have actual reference pictures of this guy in the middle of a battle on a dirty, sandy planet. By all accounts, what you see there should be the "dirtiest" their uniforms get, if at all. When you look at even the "dirtiest" clones in Episode III (which is the only movie that even shows any real wear on the armor), none of them start to lose the proverbial forest in the trees, like so many do here.

Agreed with Mav, and to give my personal opinion, I like and prefer CLEAN skins way better. The somewhat new and shiny looks fits the Clones way better in my opinion.
Still, I can't ignore that those skins have costed a lot of energy and time, for that:

Well, there needs to be a medium for skins. You can't have skins that are so dirty you can't make out the pattern behind it, but you can't make it so clean that it looks like they've never even been in a battle. The stock skins fit this medium pretty well IMO, with some tweaking of the vibrancy of the colors.

(Yes, I know that these are stormtroopers, but the point is there that in the movies any dirt or scratching was minimal.)
The whole point of stormtroopers was to create the image of a sterile, precise, soulless army, which is why they always have shiny, clean armor. The dirtiness evokes feelings of sympathy by implication of struggle (which is incidentally why I'm sure the newer movies do occasionally add dirt to the clone uniforms - that and maybe a bit of a CGI fetish) - but in any case, even when it shows up:

amen. clones are overrated, dirt/damage is overrated and doesnt even have a remote correlation to the philosophy behind stormtroopers which Maveritchell has so kindly pointed out.
