Big terrain problem - Floating obects in-game

Everything was just fine, but then I got a serious problem which practically dumped a whole month of work in my recent map, I put all objects using the grid (most of the time and using the height editing manually by numbers when needed), the objects were just fine, they snapped pretty well, and they even look that way in Zero Editor, each time I did some changes and checked them in-game they showed up just fine.

Then just now my objects are floating in-game, not all of them, I did a manual clean and double checked the heights (terrain and objects), there has been no change in those but still they are misplaced, and no, I didn't resize the map.

I thought it was a low resolution issue, but ordnances and grenades pass through, proving that is not just my video settings.

Anyone knows how can I solve it without remaking the map a second time? (yes, it happened before and I was forced to try again).

Terrain doesn't always appear the same in-game as it does in ZE when it comes to extremely small blending details. I really don't think there's a way to 'fix' it besides adjusting the terrain or the objects.

The weird thing is, most heights on objects are integer, the usual height for these assets (Rhen Var) is 8.0 or 4.0, and they were OK just before I began to readjust a boundary (because it was killing all units even inside the boundary.)

To me it looks as if the terrain is below the object in ZE too, not the object being lifted (compare it to the object next to it in ZE and ingame). Just lift the terrain to match the object and it should be fine, besides it really isn't that big of a deal having to make a tiny terrain lift in a small area.

Just to cover the obvious -- Your terrain is a power of 2, right?

Yep, it was a default 128 x 128, the objects were blending greatly when I began putting them, no need to raise a few millimeters or anything, but then it just happened, last time I kept raising the terrain until I had a very bad looking mountain on every platform I made, so, it didn't really solve anything right then, it kept "lowering" the terrain and making the assets look floating or "too big" for the actual terrain.
