Is possible to players, spawn on a flying ship. Such as a bridge. And them the caracter you selected spawned in a determinate station. He can go out, but he can't go to the other guy station.
A guy(helm) can pilot the starship, another one fire weapons, and other take care of the comunications. There's the capitain, he can talk to each station to do what he want. Like "open com channel", "fire all weapons", "polorize the hull plating"..i think it can be done, but with a HARD codding(such as i saw in the Talay: Tallaak base, where you could use a "use" ability).
Is that possible?

You can't move about on a moving object. This is the problem with any Star Trek type map. Most battles are between "capital" ships and thus for multiple people to participate, you either need to many "capital" ships or people moving around on one ship, which seems to be what you want. Okay i got your point.
But how about transportes? Are they possible? Like you enter in a place and materialize on the enemy ship? Maybe with 3 people and a button to engage?

In terms of stations, you can rotate around linked stations like the turrets on the capital ships in SW:BF2.
For the transports, I can suggest two things. You set up a basic teleport, where can have a region that once you enter, you get transported to a node some other place, see the FAQ for that. The other option, which is more like what you described, would work such that you have a "use" weapon, as featured in various RPG maps, and when used on the transport station, it would set a timer to transport anything in a region after the timer expires. The region in this case would be basically the same as the first.
You can always add extra code that would have units spawn with you at the node you arrive at.
Again, for this to work, the ship you leave an materialize on would have to be stationary.
