So I'm trying to create a building using multiple cubes and when I export it and put it in
ZE it clumps all the cubes together in a big mess.

What am I doing wrong?

It looks like you didn't freeze your translations before you exported it.

Yeah, make sure you freeze all transformations before exporting, including rotation, scale, and translation.

Thanks! I tried doing that before but I probably messed it up in XSI .
I just re-did the model and now it works.

Huh. You say you HAVE to freeze the transformations? I didn't, and it doesn't look a piece of crap clump of cubes.

Maybe he didn't merge the model, I don't think you have to freeze, if it's merged.

I used a full exporter. Nothing special, no freezing, no merging, just exporting. I probably am just lucky.

That's probably it. Everyone uses mshex (with reason) and mshex has requirements.
