Nothing in the way of missing objects but I did find these.

Ok, look in ZE if they exist or if they are in the wrong layer.

Rename the spawn path at cp6linksith wrote:Nothing in the way of missing objects but I did find these.
Hidden/Spoiler:
"sp6_spawn" needs to be "cp6_spawn"
Rename the control region in cp4
"cp4_controll" has an extra L, try "cp4_control"

Re: Multiple problems [Solved]
Ok, fixed the cp6_spawn error and found that I had a control region set in cp4 when I didn't want one so I fixed that too. Now I'm creating a backup of the folder just in case cleaning doesn't work right. But I'm still wondering why some objects still won't show up.
EDIT: Yay! Cleaning it worked, didn't take too long eitherl. Thanks to everyone who helped I wouldn't have figured out a few things without your help. So if anyone has any problems similar, just clean it. Now just how do I mark this forum as solved?
