Query: Is it possible to give a new model and texture to a character while stealthed, like it does in KotOR?

You mean a Disguise Kit?

Query: I saw somewhere that the desguise kit automatically desguised the user as the first unit on the other team, is it possible to set a different unit, such as one not used on either side, but in the side folder?
