A couple GC questions.

Is it possible to make a "versus" style custom gc? (ie. pick your team)
Can you make a different mission load depending on who attacks a certain planet?

If by versus you mean have one GC that you can choose two different sides then no. You have to make two separate GC scripts, one for each side.
As for loading different missions, I also believe that is no. You can probably have it randomly choose between a couple alternates (like space). But I don't know if it will be able to differentiate between the two as being for different factions.
