There should be sub-folders: MSH, REQ, ODF, and effects
with lots of stuff inside them also there should be:
a Rep.REQ and a Repshell.REQ

good :D do i need anything from my ANT or tur folder?

EDIT
Okay ill go threw step by step what i did.

First I moved the rep and common folder in the data_ANT
then i customized the stuff in the rep
then i hit munge and chose rep and ANT and hit munge.

You need to edit the LUA to load your custom rep side for the changes to show. Look again at the tutorial, here or here, and please read it and follow it carefully and completely.

I did that but the _LVL_PC doesnt show :(

Save As, TarGA (.tga), a window will pop up, uncheck "RLE Compression".

Has your munging process began to work yet? If not I know exactly the fix for that! Please follow the instructions as PERFECTLY as possible. Hope this helped!

NOTE: I did not find/come up with the fix; you can thank the guy (his names at the bottom, lol.)

This fix only changes the files in BF2_ModTools\data, so you will need make a new world for the fix to take effect. You only need to run the vistamungefix.bat once. This fix has no effect on maps you created prior to running the vistamungefix.bat.

I also included a batch file that will restore the original files to their place just in case someone thinks this fix causes a problem. However, no one should need to use it since I just deleted an unnecessary redundancy that only the developers needed. If someone who already has the ModTools running properly were to run this, their munge process shouldn't be affected in the least.

P.S.
If anyone knows a better way of handling the fix (such as simply overwriting a line in a text file so that I don't have to include each fixed file in the download), please tell me so that I may update this.

When you merge, what buttons do you check for Republic side mod? And then once its done, were do I find it?

EDIT: The problem is once I merge, my sides don;t show up anywhere...

^Did you follow the Vista/Win 7 munge fix? Looking at the screenshot of your munge output, that's definitely been a problem from the beginning. Once you've fixed your munging, the files should appear where everyone has been saying they would.
