You can either add just a glass texture, or preferably, add a glass texture with an alpha texture so that it's translucent.

As well you have to set the transparency flag either in the pandemic flag editor within xsi or you have to hex edit it into your msh file afterwards. There is a tutorial on how to do that in the faq

1. Create your glass object.
2. Create a texture that is blue but mostly transparent.
3. Texture your object, without changing any transparency values. In XSI, it looks opaque.
4. Export via MshEx.
5. Hex the transparency in, according to this tutorial.
