Textures half-munging

I've had this bothering me for a while now.
I have, as part of my map, a base put together from Hoth and Bespin parts. Now, the Hoth hanger and tunnels both use the same textures - so I textured both dark brown. In-game it was too dark, so I lightened it a bit. Munged again - the corridors are lighter, but the hanger isn't. Clearly the texture is munging - but apparently not for everything.
Similar issue: I retextured the Hoth bunker the same shade of light brown. Munged. The walls of the hanger are light brown, but the roof - which uses the same texture - is white, stock Hoth white, as if I hadn't skinned that at all. What is the issue here? How can I completely edit a model's skin but only have part of the model reflect this new skin?
As a further example, I retexture a Bespin hallway. I munge. In-game there's no change whatsoever. I reskinned other parts of the building - and they have changed - but the hallways haven't. Whyever not?
