Those questions and many more are going to be answered in the stickied "Everything you Need" thread or in the documentation, I can almost guarantee. Specifically, you're looking for "how to set up mission luas" (which will explain how to call the ep2 clones instead of the ep3, or whatever other units you want to call) and "how to add vehicles" (which is explained in the getting started doc).
The dust storm effect is just a prop, look around in the Geonosis or Tatooine assets for it.

Okay.
But I follow the Getting Started guide for vehicles but every time I load my mission it crashes. I was wondering if the DVD version Mod Tools are any diferent than the CD.

I beleive they are exactly the same. And as I have said numerous times, we can't explain many things much better than they are written in the docs. If you would like us to take a look post your lua, state the problem and we'll do our best.

There is a mygeeto odf for fire. As for fog, just in case, its also a mygeeto odf.
Look for Mygeeto_Fire, or something like that in mygeetos odf folder. It doesnt look like fire in ze, but it should ingame.

The reason they're not showing up is because you still haven't loaded them in your .lua. You've called them in the sides setup, but in the "ReadDataFile" section, which tells the script what parts of .lvl files to load, you haven't called for them.

Glad it worked out! Read and get familiar with the guide. Once you have mastered that will things kinda get easier.
