Making a hole in a .msh
What tool do I need to make a hole I want to make a ship with a hanger but I want to make a hole in it so I can place a hanger in it how can I do that. thanks

You can use the 'Add Edge Tool' to stencil out the opening. If you have the hangar geometry in the scene as well then you can use that to get a precise cut while using the 'Add Edge Tool' with 'Snap to Points' active.

Ok so Im trying to cut it but it wont let me click on it , its the user window

You must first select the object that you intend to edit (spa2_prop_minirepassault).
To delete polygons simply press the 'Delete' key on your keyboard.
That hangar looks like it might be too large for this ship though, you might consider modeling a new hangar that fits better, this could be a good learning experience.

when i press delete it deletes the the whole object also when I click on it, it sometimes doesnt make a new poly

After you select the object to be edited, press U to enter raycast polygon selection mode, then you can select and delete specific polygons.

ok its a surface not a poly mesh does that change it because i cant click on a surface with the add edge tool

I don't follow, what do you mean its a surface? The icon shown to the left of the object names in the Explorer indicates a Polygon Mesh.
1. Hide (press H) any geometry not need for this operation, such as lowrez, collision etc.
2. Select the object
3. Model > Modify > Poly.Mesh > Add Edge Tool (or press \ key)
4. Locate the polygon where you want the hole
5. Go into an orthographic view (front, side, top)
6. Click on an edge to start, hold shift to constrain the new edge vertical/horizontal
7. Continue drawing edges until you have a complete outline for the opening
8. Delete the internal polygon
9. Terminate your new edges or triangulate the geometry so the hole will not collapse on export
10. Bake the modeling history (press Freeze M)

edit: Ok so I got it but how can I make the same size cut on opposite sides of a cube, I can make one but in the front view only if I use user view it doesn't come out same size?

The User view is perspective, you should stay in an orthographic view to make the cuts.
Use the Knife tool to cut opposite sides at the same time.
Model > Modify > Poly.Mesh > Knife Tool (or press [ key)
Practice with a cube.

Press U to activate polygon selection mode
Left click the polygon on one side
Hold shift+left click the polygon on the opposite side
Model > Modify > Poly.Mesh > Bridge Polygons
or
right click on a selected polygon and select Bridge Polygons from the context menu
I think you have more than enough info in this thread to create a hole for a hangar. Good luck!

ok got it but now when I open it in .msh viewer it says exception of class out of bounds exception was not handle what does that means OR it has lines shooting out

Sounds like you may have a corrupt msh file, just keep trying until you iron out any mistakes in your workflow. Try it ingame first though and see how it looks, never use SWBFViewer to gauge this, it isn't ZeroEngine.
If you need the asset right away, Wazmol already released a couple of versions of the Acclamator Assault ship with an opening for a stock hangar.

When I use the knife tool and export my .msh it looks good in the view but when I put it in zero it crashes. I use the knife tool because I wanted to cut a box on both sides evenly. So I used the knife tool with polygon clicked>drew lines until a box was created>delete it by first pressing U then deleted it>then I exported it. But when placed in zero it crashes. If i use add edge it doesn't crash but I want to cut it evenly. why does it crash?

I don't know man, can't tell anything from that image. I consider asset editing an intermediate task at the least, and you are a beginner based on the questions in this thread. Start simple, get comfortable using the tools and practice on a textured cube, get it into the game successfully, then revisit the hangar project.
