This looks like the same issue that was posted
HERE, but
theITfactor never posted a follow-up reply.

yay, thats it, all it says at the bottom is pick selection even after the complete mesh(untextured when it should be textured) is made by it, its confusing

Like I said in the other topic, I wasn't able to reproduce this pick session when merging the materials and UVs.
All I can tell you is delete the new polymesh created from the merge and then select all of the objects that you want merged and try it again.

Here's my experience.
Don't try to merge all thirty at once, weird things happen, select five or so at a time, and merge them till you have six polymeshes, then merge them together.

The number of objects that you're merging shouldn't make a difference, I merged 1000 cubes all at once with their materials and UVs and had no problems. Something strange definitely happened when you merged though, just keep trying and you'll get it.

Well, other than theITfactor, you're the only other person I know of to have this problem. I frequent a few other XSI support sites browsing through topics and have yet to come across a topic about encountering pick sessions when merging materials, so this is definitely not a common problem.

The thing is to make sure you only select meshes, obviously, easiest way is in xsi explorer using ctl and clicking on the ones you want.
Another thing to preserve all the pieces shapes there is a Tolerance slide bar that defaults at 0.5 slide it towards 0. and don't forget to press the merge Materials, UVs etc button

i get the pick selection thingy after i slide tolorance to zero and press merge materials uvs ....
Edit* .... Way to fix is to select all objects and export as .obj and import it and them select all and merge, it worked!

I wouldn't really call that a fix, it's more like a work-around and a very inconvenient one at that.
Create a topic on the Softimage forums and see if someone has an answer to this problem:
http://community.softimage.com/index.php
Usually when XSI starts acting weird one of first things support will tell you is to run the
runonce.bat, you could try it and see if it helps:
1. Exit XSI.
2. Open an XSI command prompt (click Start > All Programs > Softimage Products > Softimage [version] > Command Prompt)
If you are on Vista, you need to right-click the Command Prompt shortcut and click Run as Administrator. Then cd %XSI_HOME%.
3. In the command prompt, run this command
runonce.bat > runonce.log
