is it possible to make changes to one of the sides by skining it and then not having to munge that entire side?

Sure, only copy everything that your reskinned troopers need (you know what I mean, odfs, msh, reqs and stuff), put em in your side and call for them in your lua, and call for the stuff from the default (for example) rep.lvl for units/vehicles you didnt edit.
