Freelancer. I love that game. Lots of mods for it, too.

The Mass Effect series comes to mind. I've not actually played either game, but I've heard good things about the first and excellent things about the second. If you haven't played them, they may be worth looking into.

X3 - Reunion and X3 - Terran Conflict are very good space simulators.
