Your file/folder structure is all wrong based on what i'm seeing in your image. It looks like you just dropped everything inside the Animations folder. The batch files shipped with preset paths that you need to adhere to in order for everything to be found. The munge_animation.bat and the animation folders should be in the same folder, one directory down.

The animation_munge.bat should be inside the SoldierAnimationBank folder. Delete that munge_subdir.bat file, you don't need it. I just noticed when I outlined the hierarchy of files/folders in a previous post I had animation_munge.bat outside the wrong list tag. I have since fixed the post, but despite my mistake, the docs tell you how to set this stuff up correctly too.
This is the correct folder/file structure, with human being a folder full of animations:

BF2_ModTools
  • data_ABC
    • Animations
      • SoldierAnimationBank
        • munge_animation.bat
          human
          • munge.bat
            basepose.msh
            all your animations.msh
If this doesn't work then please check your system environment variable to see if it needs attention.
