.msh, .tga, and .option files go in rep\msh (if you don't have .option files that's okay).
.odf files go in rep\odf
Munged stuff (animations) go in rep\munged.
Don't make any changes to anything in Sides\common

Alright, got it. Shows up and works fine. You can't see the troopers piloting or in the ball turrets, but I am happy I got it working. Now, just gotta figure out why there is no sounds. Thanks for all the help guys! Especially you jedimoose32, couldn't of done it without your help.
