Is there any way I can change the sky/fx/lighting in a stock map?

No, I mean by editing the stock maps in the game. EX: to make Naboo have daytime weather. Is it possible?

Yes it is  . You do it the same way that you do it for custom maps.

As I found out (and I am sure Mav knows this), not creating your own version of the stock map set up for new/random weather, then there are limitations. The biggest is old fx cant be removed, example, trying to add nightime to tatooine without a new world and only loading skydomes/light/fx will not work. You would still see the suns. 8)

I am using the +123 assets to help me out. The Hoth CW LUA calls for the world in the worlds folder to add content to the map. Should I just place the new light in the hoth.LGT?

I've never actually tested it, but always had an idea that perhaps an inverted skydome or very large inverted (ie facing outwards rather than inwards like the normal skydome) could perhaps fix that?
