Ok so I'm pretty pissed off by this point. I froze the model and got rid of the hp_active just like what FragMe! said and the models still didn't look right at the end.

Here's my AK47. I tried not to go over 500 tri but oh well:

Now here's the nulls:

Now here's the options I've chosen in Crosswalk:

Now here's the AK47 ingame:
Ok I have to upload that tomorrow. My internet will turn off in 5 minutes.

As you can see, STILL isn't lined up correctly. In fact, I had to make an option file to scale it down 0.038 or else it would be HUGE. Scaling and Translation does NOT seem to be affected when exported and I have no idea why. I've done my best to find out the problem and I give up on that. I am considering getting someone else to export it but before I do that, I'm wondering if there is anything wrong I've done.

Any help is appreciated (after the last pic is uploaded).

Export your model as a Wavefront OBJ and import it back into XSI before exporting it with MshEx.

Also, make the model smaller in XSI. The freezing should work, but if you're not doing it correctly, the OBJ export will fix the issue.

ive noticed that when i export and import my objects as objs that they lose their texture. Is there a setting or some way to keep my textures on so i dont have to keep re-applying textures?

The UVs are preserved in the Wavefront OBJ format while the textures are copied over to .mtl files. I'm not sure why the textures go missing for you, but it's something on your end.
