Is there a way to make a part of a skin invisible?

You'll need to be more specific on what you want to do. The answer may be yes, but you need to have a separate texture for the part you want to make invisible.

You can. Its called an Alpha Channel. Tools>Transparency>Add Alpha Channel, then you go, Tools>Threshold>Color to Alpha . This is how to add transparency in GIMP 2.2.
