Correct me if I'm wrong, but the whole Assassin v.s. Templar thing started during the Crusades, and that is when the first discovered the Pieces of Eden (I could be wrong, but that is my belief). Sure, Assassin's Creed II reveals that there were assassins as far back as the Roman Republic (probably further, thats just as far as I can remember), but there is no certainty as far as I know that they knew about the pieces of Eden

Brutus was a member of the Assassin Order. That's 45 BC. Ancient Rome (though, going from renaissance Rome to ancient Rome is a bit repetitive).
And one of the Assassin's Seals you get in AC2 is from Amunet, also a member of the Order, and the one who killed queen Cleopatra. 30 BC. Ancient Egypt.

The Assassins of ancient times wouldn't have to know about the Pieces of Eden for the game to still incorporate them. They might very well have stumbled on something accidentally and not realized what it was.
