Question: How to raise/lower water?

I have a map. In my map, I have left most of the terrain at one specific level. I "carved trenches" throughout the terrain and now am looking at adding water. After searching for hours on trying to figure out why SPTest kept crashing on me when I added water, I finally figured out that I had to remove a comment "--" from my REQ file. So now, i have the ability to successfully add water. BUT, when I added the water, I noticed that it was sitting ABOVE my terrain! I even tried to boost the levels of the terrain around the edges of the trench, to no avail.

So, how does one lower the water so that it sits nicely in my trenches? (PS. I looked over the instructions (Especially when the game was crashing!) and found little about this. The only thing I could find that had remotely anything to do with it was UVEL/VVEL or UREPT/VREPT.)

Hmmm... Well, I found a solution, but not the one I really wanted. I CAN build up the sides of the stream (trenches) and it will place water at a lower level. But I might have another problem with it.

Edit: Here is the other problem. When I am underwater, the ground looks absolutely the same as if I weren't in water. How do you make it so when you're underwater things look different?

Going to give a really helpful reply of "I don't know". does a lot of your terrain have negative values? just incase the max height of water is 0, failing that I remember reading (somewhere) that you can layer water, this may also be a solution that could help.
