I don't think BFBuilder ever compiled the sides for me. Therefore, I created a workaround. Not sure how well it works on other computers, though. In my case, I modified the REP side.
First, I created the folder in _build_pc (c:\lucasarts\bfbuilder\<modid>\_build_pc\sides\rep) and made sure the clean and munge from the example GAM side were in there. I moved munge_side and munge_fpm into there as well. Finally, I copied Levelpack, ConfigMunge, ModelMunge, OdfMunge, and TextureMunge into the folder as well.
I then went to that folder with the DOS prompt. From there I run munge_side. If the munge of this method doesn't work, you could try moving all the tools from the bin in.
It is probably better to try the other methods first. It has been a while since I set this up, and I am not sure these are all the steps I took.
